Yamaha F200TXR 60LX 1008490J, 2006

On the water after 2 hours of continuous use when engine hesitated (similar to running ground when slowly moving, but was in deep water), then just died. All command link gauges went dead, ignition dead, power trim dead. Brand new batteries; checked after incident and batteries are excellent. Checked all engine fuses on water; all good. Not sure where to start troubleshooting.

AS power lost and batteries and fuses etc okay suggest you check every connection, from battery through to engine and all in between as looks like a connection issue. That means both positive and negative connections, take them off clean and refasten tightly
