Mercury, 90 hp inline 6, 1986

So the lower unit was not holding lower unit oil.
I did not pull the lower unit to change the prop shaft seals as I didnt think it needed it and I didnt want to go through the problem of having to stab it back in and re-align the shifting mechanism.
Any who, when I got it all back together the shifting was out. I dont understand this as I didnt pull the lower from the head.
Anyways I have been trying to get the shifting back into alignment but it just wont go.
I pulled the lower and put it on a work bench, I can turn the adjuster and put it in Neutral, forward and reverse, but when I put it back on the head unit I cant get the teeth to line up properly, I have tried putting the lower and controller in forward as the manual says but after I get it stabbed, and put the controller back in neutral the lower stays in forward.
When I try to line it up in Neutral I end up having to put the lower in forward to get the teeth to line up, and the same when I try to do it in reverse.
Is there a way to adjust the controller?
Any other solutions?
