1999 mercury outboard 200efi

had an intermittent crank no start problem & confirmed i had no spark on cylinders 1,3,5 side of engine so it was recommended to me to replace both switch boxes which i did . after doing so there is a engine misfire above 3500 rpms that goes away if i hold trim button up or down. I have had this boat for 12 years & never had a misfire i know all grounds are good & all other wires to switch boxes appear to be good, just wondering if i can get some direction on this , could a switch box be defective & cause this ?
