Lund Pro V Compartments - wet

I recently bought a 2007 Lund Pro V 1800 Verrado Limited Edition. When I was in minnesota and local in IL I've fished several times in the rain, or in minnesota it was out in the rain at the dock.
I noted the tackle storage compartment in the bow hatch, had a big gromment that had a hole I presummeed to allow draings. The grommet almost 1/2 to 3/4 inch sticking out above the bottome of the plastic lined compartment. After it rained, the compartment would hold 1/2 to 3/4 inch in the bottom.
When I took it in for winterizing the marina who sold it to me, said lund boat hatches are not designed to be water tight. So they cut a slot in the grommet to allow the plastic tackle compartment to drain.
Also I noted my life jackets and some other items were also wet and signs of mold starting when I pulled them out for winter storage.
I am planning on putting everything in giant zip locks when I load stuff back into the boat.
I really don't want to have to pull everyting out to dry and air out after a rain.
I guess I could try to put on the trailering tarp when its going to rain but I am disabled and its difficult put on the cover when its on a trailer, as I am in a wheelchair, so dragging it to the boat and putting it on at the dock I am not sure how easily I could do this.
How do the rest you deal with compartments and rain?
Can you water proof them? If so, could you please share with me how to do it.
